Boro had come back from 2-0 down to take the tie into extra time but hearts were broken when it seemed likely it would be decided on penalties.
Scarborough were 2-0 down after just 12 minutes with goals from Tom Peers and Connor Hampson. At that stage, it looked like it was going to be a very long night over in Greater Manchester.
But the Seadogs pulled a goal back 10 minutes later after a dazzling run from Dan Bramhall led to Hassan Ayari heading the ball in.
Boro began to play better football and dominated the 2nd half and scored a 2nd on 73 minutes through Keiran Weledji.
Both teams had great chances late on in what was an exhilirating game filled with chances. The goalkeepers at either end were making spectacular saves but neither side could make the breakthrough in normal time.
Scarborough's hearts were broken in the 118th minute when poor defending saw a tap in for Peers aftre a cross rebounded back off the post.
Curzon Ashton will now play Peterborough Sports for a place in the First Round proper of the FA Cup.
